Hello!

I stumbled upon the following problem with the tool. When I draw a box and for example change the color or size, it would just disappear. The same happens if I make a duplicate of the object and then try to move it (both with the mouse as well as manually changing the coordinates).

I checked layers and opacity, none of them are unusual (and I can see the box normally until I move it or change the size). I have tried this in a new document, but the problem persists. Does anyone have an idea what is going on there?

No sorry, no idea - unless it's a bug or a style thing that you haven't found yet. Would help to share info about operating system, Inkscape version, exact steps to reproduce and the actual file.

Operating system: Mac Mojave version 10.14.4
Inkscape version: Inkscape 0.92.2 5c3e80d, 2017-08-06
It happens on just an empty document with any 3D box (if not immediately after a few manipulations). Will submit a bug report then via the application.

Using exact same Inkscape version but on High Sierra.
Changing colors, editing nodes, not noticing any problems at all.
Seems like something with Mojave?

Maybe an issue with your preferences file or with the exact things you are doing. A bug report will hopefully help find the reason - although, nobody will work on fixing 0.92.2 issues.
They will surely ask you to test if the problem persists with the current beta version of Inkscape 1.0, which you can download here: https://inkscape.org/release/inkscape-1.0beta1/
